What would he do then? Settle down? What about all the enemies he has made since then?

The Daleks have been haunting him since the second episode of Dr. Who ever! Its only recently that they have been reduced to a running gag.

I know he has plenty of reasons to run, I just do not think that Grand Theft Tardis is one of them.

Now that I've thought about it, technically he could still be running from that original Timelord. After all moments after realizing that his personal TARDIS had been stolen, he could have acquired (through whichever means) another TARDIS and shot off after the Doctor.

Since time travel is involved, he could confront the Doctor at any point in time.

Now your thinking with TARDISes. Also i'm fairly sure that the timelords are not dead. Just locked in a time loop somewhere untill the plot calls for them again.

The thing with timespace, specifically threaded timespace (think multiple worlds) is that no one really dies. They are just absent from the particular worldtrack you are on.

If the theories are correct and there are in fact two worlds/time lines overlapping now who knows what the future holds. It seems a lot of what is going on in the new series is completely resetting what happened in the past or giving the past ways to become relevant again.

He's running from the untempered schism. It's been said in "The Sound of Drums":

I think you're spot on, here. The key phrase is he says he's been running his whole life. Not just for a while. That makes it less about the storyline, and more about the Doctor himself.
